Your ideas, theories and thoughts about the Fabrication Machine. I myself, have a theory
One thing that confused me at first was how the Fabrication Machine could be active while the scientist had the talisman to make the stitchpunk, as it could only be active with it inserted. Finally I came up with a possible theory: After several of Mr. Fab's creations had done harm to man, the scientist finally managed to retrieve the talisman from it, thus leaving it dormant. But it still had many of it's creations roaming freely to cause havoc, finishing the job before the last few were destroyed. In the meantime, the scientist had modified and used the talisman to transfer pieces of his soul into the stitchpunks. After 9 inserted the talisman back into Mr. Fab out of curiousity, it woke again and began on a new goal: Destroy the stitchpunks.

Or, you know, destroy things in general. Perhaps since it had the scientists knowledge, it knew of the Stitchy's when it awoke and, and believing that it was the scientist, Mr. Fab frantically went in search to gain all pieces of the scientists soul, so that he could be 'complete' again.
But no matter what, I <3 Mr. Fab- he was so awesome.

I think that the Fabricator is just betrayed and angry, to the point that it felt human beings no longer deserved the lives they had. Perhaps it was envious in some way or another. Perhaps it felt that it was making the world a better place for its own kind, its 'children.' Clearly it has some rudimentary emotion; since it became visibly angry when one of its creations was destroyed.

I like takwin's idea. You can see the Brain reacting badly to being separated from the scientist in the movie, and later on it seems to be in some kind of panic as it's being put into the actual machine. I can see it becoming angry and turning against the Chancellor and humanity as a whole. The talisman powering/reawakening it was the only part that I didn't get.
I do like the idea of it using the talisman to retrieve the pieces of the scientist's soul, however. It makes the movie that much sadder, like a child just trying to save their parent....
